The filler rod should be added to the top sheet. Gravity will pull the molten weld pool down to the bottom sheet, so it is therefore not necessary to put metal on the bottom sheet. If the filler metal is not added to the top sheet or if it is not added fast enough, surface tension will pull the molten weld pool back from the joint.
