Why did the organ become the favored instrument in the Gothic cathedral?

The organ was the best expression of the greater complexity of music and architecture. The introduction of counterpoint (CD Track 12.1) and the motet allowed the instrument to serve as one of the many voices in a choir. The acoustics created by the long nave and soaring vaults were perfect for the organ. Also, the choir could be composed of fewer members.
