Metagenomic analyses are preferred when you are interested in studying the diversity in a given environment, and they enable researchers to look for sequences found in organisms that make up a small part of a biotic community. Analysis of a gene from a single species is helpful when you wish to study the role of that specific gene, but does not provide insight into genetic diversity or homologous genes in other species.
